What's the best buffer to use with with a mil spec buffer tube?

The inside of the tube is the same size regardless of whether it's a milspec tube or commercial tube.

As pointed out the mil tube is the same ID as the commercial tube.

If the weapon is new and you plan to shoot light 85-90 g bullets I would suggest a standard carbine buffer and spring....especially if planning to shoot the SSA 90g TNT or soon to be released plinking round.
If you don't plan to shoot light bullets or the weapon is fully broken in...I would suggest the H buffer with SSS spring.

What about the super duty silicon spring LaRue has?

Also, the weapon is broken in well. I'm also putting together a new 5.56 AR, would this spring be good for a 5.56?

I use a SSS spring {untrimmed} with an enidine buffer in my 5.56 and it works fine. 8)

That spring appears to be an excellent quality CS spring,
but I'm sure it does not have the same force characteristics as the SSS flatwire spring.
